Dot.net 2.0 installed? Its not supported. Remove it
I had the same issue with a couple of extra steps. The server had 2003 with .Net 2.0 installed. I removed 2.0 rebooted, then the three steps: deselect asp.net, -ua & -i. A number of other sequences did not work and it did not work until I rebooted again after the -i.

The information on the Alert is as follows: Ensure that the server name is correct, the server is powered on, and that MetaFrame Presentation Server is installed on this server.

The Server name is correct, powered on, and PS is installed. The alert does not affect the usability of the Web Interface.
1. Deinstall ASP.NET 2.0 from Add/Remove dialog

2. Run the following command: C:\windows\Microsoft.net\framework\v1.1.4322\aspnet_regiis –ua

3. Run the following command:
C:\windows\Microsoft.net\framework\v1.1.4322\aspnet_regiis
